Hi guys , so previously I have been able to get the gps working , but now I wanted to get Bluetooth also working , so I bought the Bluetooth module also . Now I know that it can  either connect to  iPhone or android or computer , in iPhone it's not the official App . When I googled about it , it says that only the aio version can automatically fly with mission planner . Is it possible to do the same with multiwii se v2.5 ?

With MultiWii SE2.5 ou cannot i think. With AIO Pro you can..

But there's got to be a hack to do it or did I just spend 250 for mission planner on android for no reason .

Google about it or search in rcg.

Do you mean you want to use a  ported ardupilot(MegaPirateNG) on multiwii 2.5 se, I dont think that would be possible  :(
Your FC runs on ATMega 328P Microcontroller which isnt upto the mark to run ardupilot firmware. It doesnt have enough processing power and probably space to run ardupilot. AIO pro has a ATmega2560 which is the same as on APM 2.xx.

On Android multiwii mission planner only Multiwii Mega boards and boards with megapirate with ATMega 2560 chips can be controlled.

Multiwii SE boards only you can track yourself on the mission planner and downlink the telemetry data.

By modifying I2C Nav codes I think you can do a navigation on a pre-fed way points but not controlled using multiwii mission planner like with mega boards.
