NVM, solved.

Added argument -B 100 in config to make it work.

Otherwise you could change the command to -p atmega128 instead of -p atmega64. I did the flashing with avrdude and even I had the same problem with the command given on the er9x page. It is because the command is for the 9x which has an ATMega64 but the 9XR has an ATMega128.
